As far as I can see, there’s no special prices involded, just the joy of having new and stronger (?) trainers to fight against.
You can’t even use Thief to take their items, you don’t get Pokedex entries - those battles are handled like Link Battles.
Still, in each card package there also are special berries that are not normally available in the game.

I disabled the animation. They make the fights unnecessary long - and I think they’re boring anyway.
